I experienced the same problem today. I found a related problem in the R4/R5 forum and I think I figured it out.
When you build a brand new R7 Notes Domain with the R7 Domino install, it prompts you for information about the certifier, the first server and the first admin user. You are given some options to supply about the the certifier but not enough.
In particular, you are not given the option as to what sort of “Public key specification” you want to use and thus the first certifier ALWAYS is has this attribute set to “Compatible with 6.0 or later (1024 bits)”. Once this attribute is set, it can never be changed (or at least I don’t know how it can be done).
When you try to use this certi.id file to cross-certify with R5 or earlier, the “Public key specification” attribute’s value is what I think is getting in the way.
Here’s what I did:
I used the R7 Domino Administrator on a client PC to create a new certifier id that had the “Public key specification” attribute set to “Compatible with all releases (603 bits)”. I then used that certifier id to create my first server in the new domain.

Hello,you can change the attribute : In domino administrator, create a new cert2.id using the same name. Domino will ask you if you want to update the old one.

As far as I understand, I can change cert in the beginning of setting up a new server. Is there any way to do this in production environment, where the server (7.0.1) is already working, and I have to crosscert it with 4.6 server? It is interesting, that I have two servers in domain, and I get this error only with registration server (the first one registered). The second one, additional server can be crosscertified without any problems.

Ummm… which version is giving you the message? Is R4 giving you the message when cross-certifying the ND7 ID? Or is ND7 giving you the message when cross-certifying the R4 ID?
