We need to update our application server (does contain a few mail-in databases too)from R5 to 6.5 using the same box.
We want to start clean by updating the system software first. Then do a new install of R6.
I’m looking for the best way for storing / moving/ copying the existing nsf’s until we can add them back to the server?

Some misunderstandings here, methinks. Most likely you need to do a reinstall because the trad boot partition for NT4 isn’t big enough for a basic install of 2k or 2003 server; this can mean copying EVERYTHING off and putting it all back again, which is v dull.
What the others are telling you is that if you move a) the data directory and b) the notes.ini of the current server config, then when you do your ‘new’ 6.5 install and tell it where the data directory is on the “old axe” new server, then everything will just slot in - very little work for you to do.
Personally, when looking at upgrades like these, I start by thinking about buying a 120G IDE disk. Plug it into the CD drive IDE controller on the server; format it up, and copy over the Notes data directory & notes.ini (this is a friday end of play job). Come back Saturday with data all copied, unplug drive. Let OS nerds loose on server; get it back, put the drive on, and copy everything back again. Unplug again; bring up for 6.5 upgrade, see if all goes well, and park IDE drive on a shelf against horrible disasters or problems.
Of course this may not work out depending on your server environment (and some places are crazy enough to ban procedures like these, for all the wrong reasons), but if the server kit can take it then this is the way to go.
You CAN play around with utilities like Paragon Partition Manager if the basic problem is a too-small boot partition, but I wouldn’t ever try that on a machine with a vital role and an unknown history.
How much notes data do you have in total?

Small beer then. I have one client on 38Gb; when we do backups, restores etc we have a kitchen timer of the old wind-up, tick-tock kind, and go round the corner to the pub once a copy or a restore starts. Brrrrrrrring! means go back, it’s finished!
I would strip out a spare hard disk from a ‘retired’ PC and put the relevant directories on that.

Why would you do a New Install? The whole idea of an upgrade is so that you DON’T need to remove everything and put it all back. 6.5 loads fine right in the same place you have your current version. I do not encourage this method of removing all files and putting them back. Just install it over the current version. Follow the instructions and you’ll be fine!

Ruth is correct. You should do an in-place upgrade.
If your point is to perform some sort of OS rebuild just copy the data directory (and all sub directories) to a fileserver (or your desktop). Rebuild the OS and place the data directory where you want it on the “new” system. Now run the ND6.5 installer (making sure to point the install at your data directory) and viola! Instant ND6.5.
Also since you copied the data elsewhere you can easily unscrew the pootch if it turns out your apps are not ND6 compliant.
