The BES grabs from the mail file and sends to the handheld.
There is a temporary mail file on the BES server where the messages are stored as well.
Any way to automatically encrypt anything and everything going to the handheld?

I belive that the new Blackberry devices support S/MIME encryption and decryption on the handheld device itself, which would allow end-to-end encryption with Notes as long as that Notes user was configured to prefer MIME format for incoming messages.

BES encrypts messages from the BES server to the handheld “out of the box” (by default).
This setting can most likely be changed on the BES server
