Our users are getting the following message when they bring up Lotus Notes: “One or more certificates in your Notes User ID are expiring. To renew your certificates, choose File – Security – User Security and click Renew in Security Basics.” Is this a legitimate message, and how do we handle it for all our users?

It is a legitimate notification. You can see which certificate is expiring by obtaining one of the IDs and examining in using the security panel under "File - Security - User Security - Your Identity - Your certificates. " Each certificate will list an expiration date.
If the certificate is one that you control, you can renew the certificates from the Domino Directory as outlined here:
