There are some products out there that can also migrate encrypted mails from Domino to M365. But only a few can do so without the need to decrypt them beforehand.
Just check out BCC MigrationEngine for Mail, I can highly reccomend this tool although I'd prefer you not to migrate away and leave the fantastic platform Domino behind.
First you have to think about what should happen to the encrypted email. Just decrypt? Then a Lotus Script Agent is sufficient. But if you want them to be encrypted in the cloud, you need a tool. For example what Torsten just described or other manufacturers like. e.g. quest. But there are other questions to answer: 1. Is it clear to everyone that an email that has already been decrypted in Notes can be read by others with access to the mailbox? Is there a process that removes all delegate rights beforehand? Is encryption also required in MS365? Then you need AIP or other techniques or at least a PKI.
