We have a user whom we just tried moving to a new mail server. It seems that her mail file became corrupt during the move because of her file size. Her mail file was 3.5 GB and when it reached about 3 GB it started having an issue and became hung up in the consistency check. Are there any articles listing a best practice for mail file size. Most of our users have a limit set at 500 mb but for a few it has been opened up.

Here is a developerWorks article titled “Best practices for large Lotus Notes mail files”: IBM - United States

There is no magic to this, bigger files have more problems, both with Domino and the OS/Network.
It’s usually pretty easy to trim down mail files to a much more manageable size (100-200mbs) with a combination of deleting humongous attachments which are no longer needed and archiving.

Also, the more messages in the Inbox the worse the performance in the whole mail file.
Mail files don’t get corrupt by moving them, the process can, however, bring out existing corruption that wasn’t yet apparent to the user.
Running regular maintenance on the server (at least quarterly) can fix these kinds of issues before they become problems and/or prevent them before they occur.
