The invisible mails might have Readers fields, and then you can see them only from the server’s Notes Client.

think found the fix for this problem:Thought I should share:
Notes 6.x Client has the ability to keep track of unread documents in each folder. Sometimes the count for the number of unread documents is greater than the actual number of unread documents that you see within the folder.
Content
This issue is observed in cases where Soft Deletions are enabled (the default for the Mail template) and documents have been deleted from the folder or Inbox. Normally when a document is soft deleted, it is marked as Read; therefore, this problem does not occur. But in certain cases the behavior can be different. Two of the scenarios where the count for the number of unread documents does not match the actual number of unread documents in the folder are described below:
Notes 6.0.3 (and later 6.0.x):
In cases where a mail file based on a Notes 5.x mail template design has been upgraded to a Notes 6.0.3 mail template (or a later 6.0.x mail template) this problem can occur. It will not occur if the mail file, while still retaining its 5.x design, was not opened from a Notes 6.0.3 (or later) client before having its design updated to the 6.0.3 (or later) design.
Steps to reproduce:
-
From a Notes 6.0.3 Client open a mail file with a Notes 5.x mail template design.
-
Close the database and replace the design with a Notes 6.x mail template design.
-
Open the mail file and delete an Unread document from the Inbox; the unread count will not decrement.
This issue has been reported to Lotus Software Quality Engineering in Software Problem Report (SPR) # MHAC5VFVX9.
Notes 6.0.3 (and later 6.0.x) & Notes 6.5.x:
In cases where the mail file design is based on the 6.0.3 (or later 6.0.x) mail template, or a 6.5.x mail template, this issue can be seen when 350 or more documents are deleted at one time. After this is done the unread count will not update even if one simply deletes a single document.
This issue was reported to Quality Engineering in SPR # MARO5VSMGS and has been addressed in Notes 6.5.3 Client.
Excerpt from the Lotus Notes and Domino Release 6.5.3 MR fix list (available at IBM Developer):
Client UI
SPR# MARO5VSMGS - Fixed a problem where a large amount of deleted messages (>400) were not removed from the unread table.
Workarounds for the Above (or other) Scenarios where the Unread Count Is not Updated as Expected:
Purge the deletion stubs as follows:
-
Select File → Replication → Settings → Space Savers.
-
Set the “Remove documents not modified in the last XX” days to 0. Do not enable/select the property’s checkbox.
-
Close and re-open the database.
If purging the deletion stubs does not result in a corrected unread count or trigger the unread counts to be updated as expected when deleting additional documents, then create a new replica of the database.
Note: Simply marking the documents in the Trash folder as Read will not actually resolve this issue - it is only a temporary workaround.
Alternatives:
The following workarounds, though likely less desirable, may warrant consideration in some cases:
Disable soft deletions for the database
Disable the unread mark count feature for folders in the outline. For more information refer to the document, “How to Enable or Disable the Unread Count for Folders” (#1087629).
