On my local mail database Inbox, it showed (1) unread message, even though there were none unread. I was able to make that go away by selecting Edit | Unread Marks | Mark All Read. However, this concerned me - what message was it talking about? I tried marking all messages as Unread.
The result reminded me of the Raptor tracking in Jurassic Park (the book, not the movie), where the computer was showing “All 8 accounted for.” Then, with growing anxiety, they asked the computer how many raptors it counted total, it said, “11.”
After I told my computer mark all messages Unread, it showed (90) unread messages in my Inbox, even though there are only 31 messages in my Inbox. A replica on another computer correctly shows only 31 when I do the same.
Aaahh! What are those extra 60 messages it’s talking about and where are they hiding?
What is wrong, is it serious, and how can I fix it (hopefully not by deleting the local replica and recreating it)?

Have you tried scan unread? It will usually for the message marked as unread. The option is available from the edit menu.

not all documents in your mail file are shown in your inbox.
1 calendar meetings and appointments etc. may not show there. If colleagues can create these appointments for you, they will be ‘unread’ by you.
2 todo items can sometimes be modified by others, or agents, and will appear unread too.
3 I don’t know if profiles are counted in unread documents, but these don’t show in any view at all!
Remember that the ‘unread’ number is the total no of unread documents in the database, not in the inbox…

profiles are not counted as unread and usually profiles are created by said user. Any document not in the inbox is also created by said user. Since said user would be the creator of those documents they can not be marked unread unless said user marked to be unread. So any new document, calendar document, or to do item would have to show in the inbox.
Exceptions to the above would be if you are not the owner of the mail file and it is being shared.

I figured it out, but I’m surprised. It’s the Trash! Any documents in the Trash that are Unread, add to the number of Unread documents in parantheses after the Inbox. Is this supposed to happen?

It was already checked. It certainly doesn’t happen every time I put a message in the trash. I haven’t figured out what makes them appear unread in the trash.
