Our Directory catalog’s FTI has become corrupt. I tried to delete it many times from Domino administrator but it keeps timing out. Can I just down the domino server and just delete it through Windows Explorer and then start the server back up and recreat it?
Not sure why it keeps timing out.

Yes, you can delete the directory containing the FTI for the database. Since the FTI configuration for the database is stored in the database itself the FTI will be recreated automatically by the indexer after restarting the server.
