While flagging some emails, all unread emails in all folders from diferrent dates have been marked as read. Undo or CTRL+Z doesn’t return the unread email status. This has happened twice already. Lotus Notes Version: 8.0.2 HHF234. What could have possibly caused this?

Edit>Unread Marks>Mark All Read could have caused this. The “All” in this command refers to all in the entire mail database (all folders, etc.), not all in the current view. It is a common, and entirely reasonable, assumption to make.
If you are trying to mark only specific messages as read, multi-select those messages and then use Edit>Unread Marks>Mark Selected Read .
Undo does not work against read/unread marks. Your only solution after making this mistake is to go back and mark either some or all messages as unread.
