One way to compare NTF files is to export the design as XML and then use a utilty to compare the XML output. Steps:
Open the first database or NTF file in the Domino Designer,
From the design pane select each of design elements (namely, Framesets, Pages, Forms, Shared Code/Agents, Shared Code/Outlines, etc.). If item(s) exist for the selected element, press Ctrl+A to select all items.
Select Tools → DXL Utilities → Exporter.
In the DXL Exporter dialog box, select XML File for the file type. Enter a file name that uniquely identifies the items you are exporting. Click Save.
Repeat Steps 1-4 for the second database or ntf file.
Use an XML file diff utility to compare the exported XML file for each design element.
