We need to block the auto mail send from lotuscript agent (either by manually running or scheduled). Is there any way we can prevent mail being sent based on $AssistMail? Or there are any third party solutions?

I have done exactly what you want for one of my customers using iQ.Suite (http://www.group-technologies.com). You can use it to indeed check for the presence of the $AssistMail field and moreover exclude f.i. Out-of-Office messages from the check.
