My domino server is migrating from Linux to Window .Can you please help me telling what would be impacts of this on my existing Application.

Assuming you aren’t doing any calls to the OS, or using any 3rd party add-ons that rely on Linux (doubtful), than the impact should be nil. Lotus Notes is multiplatform and I have apps running on Windows and MAC at the same time.
This response is from a development point of view. I doubt the admin is any different (from the app perspective).
