I have a customer who has this issue. I can see sent mails on his local mail replica but not the server copy. I took a look at his replication settings and it looks OK.
Whats the quick fix for this ?

Subject: Sent emails on local replica not replicated to server copy
Delete the Replication History on both the Server and Local DBs.Kick off replication and see this corrects the issue.
Delete the Local Replica and create a new replica - the speed of this will obviously be related to the size of the DB in question.

Check the user is doing a full 2-way replication of his mailfile and not just sending and receiving mail. Check that the Sent box is not corrupt on the server replica - can you see the sent mail from the All docs view?
Word of caution about last reply - don’t delete the local replica unless you are sure that all sent mails are actually in the server copy or you will lose them permanently

Check this thread.
Chances are that the user is using a different copy of the mailbox than their home server, and they are also addressing the message to themselves in the CC: or BCC: field inadvertantly.
