If you create a new rule in notes is it possible to run that rule on items already in the inbox and if so how?

No. It will not work on existing mails. It will work only for new mails.

If you absolutely need this, I would recommend just searching whatever view you’re in (Inbox?) for the criteria in the rule and then doing whatever with the documents that are returned.
