Users can create Private folders which seamed a good idea for those who also have PA’s managing their mail file, but what’s the point when they can see the documents in the All Documents view even though they can’t see the folder?

You got it. Using Private folders is NOT a good idea, if you want to hide documents from PAs.
Set access & delegation options through mail preferences as appropriate (do not modify the ACL manually) and - if necessary - restrict reader access to individual documents. That’s all you can do.
