We had an R5 server that had multiple replicas of a database residing on it. When upgraded to R6, we are having issues with something as basic as the navigatenext commands to move through the views on the web. Everytime we use the links, we get prompted for a password that never will authenticate.

There is no good reason for doing this, you are asking for trouble in many ways.
You can use Lotus ANTRID (in Sandbox) to change the database replica ID to a new, unique value. I highly recommend you do this immediately.
