A user accidentally created his Mail Archive on our mail server’s folder, is there any way to move it to a appropriate location with out interrupting the references.

Create a new replica onto archive server or cut and paste the NSF file ,but make sure that the file is not in use. Then map the path in the archive settings.

Copy the file to his local PC (or wherever you want it stored), then go into the Archive settings and browse to the location of the archive file.
I see another scenario when people have new PCs and they start archiving, but their old archive didn’t make it to the new PC in the same location, and the archive setting wasn’t updated. Easy fix: Rename new archive, copy old one back into the Data\Archive directory, then open the new archive and tell it to archive to the old (original) archive for every document older than one day…just merge the new (smaller) archive into their older (larger) one.
