There is an issue revolving around emails that are not showing up in the inbox. After investigation it was found that missing email is in the all documents view of the database but not in the main folder where the users can see it.
Its for everyuser no one could see in the Inbox, but can be found in View-All Documents.

The Inbox folder is corrupt. Move any documents in the inbox to another folder. In designer, delete the ($Inbox) folder. Then refresh the design of the mailbox, which will create a fresh one. Move the saved documents back. You should see new messages start showing up in the inbox.

The quick fix is to look at the mail file in Designer and determine if there is more than one $Inbox. If not, create a new folder in the mail file, and move all documents from the Inbox to the new folder. Then, in Designer, delete $Inbox. Run a Design Refresh or Replace.
Test mail routing.
If good, move the documents back from the folder you created into the Inbox. Delete the folder.

Do a Design Replace. That should fix your issue.
