I have a need to distribute notes client on CD to be install at remote location, is there a way to add connection docs and additional databases to data dir and then create CD that will reflect all this changes? so when a user install notes client all these database local replicas and connection docs are in place?

If your organization/employer allows mail template modification, add code to the mail template that does this. Your code can check if the connection doc and/or local dbs exist, create them if needed, and set a flag that says the process is completed (check that flag at the beginning of your code so it only runs once).
I have a “setup script” that happens once on each PC. After setting up a new PC, the PC techs open the user’s mailbox on the server, which runs my script, then the tech finish the user-specific setup steps.
