What is the effect to my server and database if i set my database to have scheduled full text index then run a program document to updall database.nsf -F -V?

It just depends on how often you schedule the program document. If it is frequent, then you are introducing a degree of server load throughout work hours. If it is infrequent, then you will have less timely updates to the FTI.
