We have been having some very unique issues lately. And it seems like they just started when we upgraded to Notes 7.0.2(Client and Server) from 6.5.3(Client and Server). We have been working on trying to resolve them (delete Cache, Desktop6, replaced mail template, etc), but have not gotten anywhere. When we do the deletion/mail template replacement, it fixes the issue for about a day. Then it starts acting up again.
Anyhow, here is the problem…
Missing meeting alarms. They pop up only when users log out of Notes.
Can’t save attached files directly from Notes (intermittent). It basically says saving…0 % complete and never ends
Late arriving e-mails, the new email notification is not working right.(intermittent). There is a tech note on this and we have tried this, but it does not seem to be a permanent fix.

Can you please provide some additional info about your setup. Do you have mail files replicated locally, or do you run off the Domino server?
Where is your Notes data directory located: local drive or network drive?
Where is your notes.ini file located?
Also, if you are seeing the issue re-appear overnight after replacing the mail design, it might be a good idea to temporarily remove the Design task from the ServerTasksAt1 line in notes.ini on the server. This will eliminate duplicate template factors or other strangeness from the template.

We have a total of about 6 people who are having this issue. Of those three have their mail files replicated to their notebooks, whereas the other three have their files on the server(they have desktops)
Where is your Notes data directory located: local drive or network drive?
For all of these users the Data Directory is local
For the server, the Data directory is mapped to a netapp drive
Where is your notes.ini file located?
The INI file is located locally.
As for stopping the designer task, I will test that out. And see if that helps.
FYI, last night we did upgrade the server to 7.0.3 and where planning on upgrading on client to 7.0.3 tomorrow if there are still issues.

Missing alarms can be caused by problems in the ($Alarms) folder in the mail file. Make sure the folder is not marked ‘do not refresh’ in the Designer client. Sometimes rebuilding the view index of this folder can help too. 2. I have never experienced this, so I can’t offer any suggestions.
The new mail notification is tied back to a counter in notes.ini - search for any strings that begin NewMailSeqNum and try deleting the number after the = sign. There may be multiple strings with different replica IDs tacked on the end.
