Using the NotesAdministrationProcess class to delete a user, doesn’t provide a parameter to indicate what should happen to the user ID in the ID Vault. It seems that the ID remains in the Vault as an active user.
This gives a problem if the user is recreated using the NotesRegistration class. The process fails indicating that the ID File cannot be uploaded to the Vault (presumably because it is already there)

You are correct. The NotesAdministrationProcess.DeleteUser does not delete the ID from the ID vault.In the Admin client, if an administrator manually deletes a user, there’s an option about what to do about the vault entry.
This is currently logged as an enhancement request in SPR KTAI7RZ6VG, but we do not have a timeframe for when this will be implemented.
