how we can migrate the Domino 8.0.1 which is installed in Windows 2003 server to Domino 8.5.3 in windows 2008R2.replication is happening with sametime server and sametime also required inplace upgrade. please suggest me what are all the ways we can do this.

This is what I would do:Install Domino 8.5.3 clean on the Windows Server 2008 box. Use a temporary server name.
When everything is setup, shut down the old server, copy the databases over, copy the ID file of the old server over and update notes.ini. Change the IP on the new server to the one of the old, or update your DNS to point the old host name to the new server. Start up the new server and replicate with your other servers to pick up any documents modified while you did the upgrade.
Should just take 10-15 minutes if you know what you are doing.
