We are a small company that has less than 200 Notes users. Recently, our company is bought by a new company, and we would like to change Notes domain to reflect a new company’s name.
Here is our situation:
Since we have such a small amount of Notes users, our domain name and organization name are the same; let say “our company” and our internet domain is “ourcompany.com”. Certifier name is also “our company”. We want to change this (“our company” to “new company”) so that when user send email internally “user/new company” appear in the “from field”, and externally “user@newcompany.com” will appear in the from field.

You have posted your question to the D6 forum so as the other post states the D6 way will almost certainly be different to the R4.6 method.
Anyway, this is a very common requirement across all versions. I did read a tech note by IBM/Lotus about merging and changing domains more than 2 years ago.
