User are getting Invalid or nonexistent document error while trying to replicate the database.
Could someone help me to know what could be the reason behind this.

It sounds like an internal ID table built during replication contains the note ID of a document that is not actually in the database, but it’s hard to say without more information. You could trying running maintenance on the database (fixup, updall, compact) to see if that repairs the problem. What version are you running?
