Lately, when I empty my trash, most but not all of my emails are also deleted. This includes mail from my Folders.

You will have to bare in mind, that a folder contains only references to documents. A folder does not contain the actual document, as a view does.
So when you remove something via a folder, it will de deleted from the database and possibly from another view too.
