I have one user that seems to have his e-mails in his inbox automatically moved to his trash folder. His inbox. We’ve been monitoring the first e-mail in his inbox which is from January 18th 2010 and today we saw that it indeed was pushed to his trash folder. I don’t have any archive settings enabled on this mailbox. What can be causing this?

If you are sure the user dont have any rules (You can check Filter field in the CalendarProfile with Notespeek) then I would replace the design.
I had a similar issue and it was a corrupted inbox folder.
