After an upgrade from Domino 8.5.3 to Domino 9.0 i get the server setup program as the server were an NEW domino server.
I can cancel this program and click on the domino icon to manually start the server but thats not the way to go.
Can someone explain to me why this is happening and how to get rid of the server setup program?

The setup program is starting automatically after an windows system reboot (restart windows)

In which situation is the setup program starting? On Server startup? Or how do you initiate it?
Subject: Path incorrect
De ini file was on the data directory and a new one was created in the program directory.
I solved it by deleting the new one, and moved the original from the data directory into the program directory…
How this came about i don’t know actually.

Subject: This could come to be if the previous server was a partitioned server
with one partition (left or created originally).
Partitioned servers have notes.ini in each partition, i.e. data directory.
Non-partitioned servers on Windows still have their notes.ini in program directory. The intention was to make it the same across the platforms, but it proved to be more worrisome for our customers than preserving the original location of notes.ini in program directory for non-partitioned servers.
So the only difference between partitioned server with single partition or non-partitioned server is the location of notes.ini.

How do you start server manually?
is this the “same” installation as 8.5.3 - or you had installed accidentally in a new location.
