Have the users affected by this started to complain that they are missing email messages from their inbox? Or that new mail is not showing up in their inbox yet they can see them in All Documents?
We had a similar problem though I can’t explain why this occurred. Creating new replica’s, refreshing/replacing design, fixup, compact, updall, didn’t seem to help. Lotus Tech Support explained the possibilities for this behavior and provided code that re-aligned everything. So far, the handful of our users this affected haven’t been complaining anymore.

We experienced the same problem once we upgraded to R6.0.1. We used the “load convert” command to re-convert the user’s mail db to the same template. This rebuilt the inbox view and corrected the problem with new mail not showing up in the inbox. Only a same number of mail dbs experienced this problem.

I am worried, that it is a problem of Notes 5.0 clients with the Domino 6.0.1 server. We never had this problem before when we used the Domino 5.0 server.

Thinking further, the technote pertains to 4.X mail databases.
I doubt the fix can be used with 5.X and 6.X but the symptoms you describe are to the “tee” as to what happened with us, right from the Server Crash to the corrupt databases. Check it out if you’d like.
I wouldn’t be surprised if there isn’t an article specific to the version(s) you’re using.
If this problem persists with R5 and 6, with a little searching, there may be one.
We (and anyone else for that matter) used up our last call to Lotus for support on 4.X as they no longer support it but they’d also be of assistance with your problem as painful as that may sound.
Just keep escalating up. The first response you get may not necessarily give you the fix you need but support has been somewhat improved lately.
