I have recently created a Directory Assistance Doc for our Company to be able to look at both our primary Domino Directory and our sister Company’s Domino Directory. We also have some directories that were created with the Personal Address Book, listed as Domino Directories and that sit on the server that I would like to be able to search for mail addressing using Directory Assistance. Is this possible? Would I just set up another Directory Assistance Document with our company as the Domain and then have it look for the replica?

I’m not sure if DA will work with personal address book templates. I think it uses $Users which is available in the personal address book but the fields are different from a public AB. It’s worth a try, use sh xdir to see if the server lists those address books too (if so, it should work)
I’m not sure what you mean with your last sentence. I have the impression you create one directory assistance document for all you address books (listed as replicas). This is not the way it works. Create a directory assistance document for every directory you want to use. One document points to one directory and you should not list your primary directory. Also use domain names that are different from your primary domain.
In the end you should have 1 directory assistance database with DA documents per directory (not including names.nsf) and using domain that are different from your names.nsf.
