Is there a way to run the Design Synopsis tool on multiple databases at once?

No, but there are partner products, e.g. from Ives (TeamStudio), that would let you program this functionality at a greater level of detail than the Notes design synopsis supports. Or, you could export design information using DXL and run it thru XSLT for formatting – this, you could write a program to do, though I suggest you avoid keeping more than one complete database design in memory at a time, so you don’t run out.
