Whenever my lotus notes client reminds me of a upcomming calendar event via popup, all other applications are minimized and they remained minimized even if i take the relevant action on that popup.

Are you saying that when the Alarm dialog pops up, all of your other apps become minimized and stay minimized even after you act on the alarm? Or are you describing something slightly different?
Does this happen to you using the Basic or Standard clients or both?
Does it happen if you use a different system but the same ID?
