Is there a way to assign a category to individual email messages the way you can for To Do items? If possible is there a way to create a custom view in your mail to group by categories to view email messages?

Currently, I do not know of one. I assume that is why we have options to create folders in our inbox and put messages in there. If you have a support contract with Lotus you can request an enhancement request.
