Changed the following server .ini “DominoCompleteDoctype” from “0” to “1”, rebooted the server and now everything (and I mean everything) is centered when browsing through our website!
Eeek, Ive never seen this before. Since its server-wide, is there a server-wide fix (Other than going back to the default “Quirks” doctype?), its gotta be a css somewhere or a default notes setting right? Man this is weird.

Why don’t you pick a simple page, post the contents of the HTML generated, along with any CSS and script linked, and we can look at that to see where the centering is coming from.

Had same probblem. Centering happens because of an IE bug - not Notes. Check the same page in FireFox and you will see its correctly rendered. If you center a table in Notes it will also center all contained text in IE only.
To fix this you must set the alignment of all tables to Left, then in the HTML tab of the Table properties set the Table HTML Tages Style to “margin-left: auto; margin-right: auto” (without the quotes). This will put the table back in the center and leave the text alone. Pain, I know but untill IE because compliant with WWC we will have to continue “fix” its bugs.
